Hi, I think nobody will be able to help unless you provide further information, such as:
1) The version of OpenBabel you are using (or the exact commit if checked out using git) and where you got it from. 2) The exact version of your OS (output of the command "cat /etc/issue") and the computer's architecture and Kernel version maybe (output of the command "uname -a"). 3) What version of python and cmake you are using and whether or not you have the "eigen" headers installed (packages libeigen3-dev or libeigen2-dev on Ubuntu). 4) What changes you possibly made to the code. Feel free to remove any information that you don't want to share. Compiling OpenBabel on a properly set-up Ubuntu should be simple so I guess you're missing a package or two.
