When are there ever no 2D coordinates?

My big question for you is why you want to show all the hydrogens. This really 
complicates the 2D layout, since there are a lot of things to place. It's also 
non-customary in Chemistry.. a more typical thing is to show terminal CH3 and 
explicit H atoms on heteroatoms and other places where they are needed.

As far as the [Na+] fragment, the default is to place separate fragments some 
distance. Certainly there's some "beauty" putting them closer to an associated 
negative charge, so that's a interesting feature request. ChemDraw, for 
example, seems to do this.
