We have already packaged openbabel 2.3 for Debian including the GUI (AFAIK
the Ubuntu team removed it, so the package can go into their main section).
Why don't you get the source from debian.org and build the package via
dpkg-buildpackage/debuild? If you add a deb-src entry in your sources.list
you can install the build-dependencies via 'apt-get build-dep openbabel',
get the source via 'apt-get source' and build. Otherwise check out the
Build-Depencies field in:

http://anonscm.debian.org/viewvc/debichem/unstable/openbabel/debian/control?revision=2735&view=markup

and the configure (cmake) switches from:

http://anonscm.debian.org/viewvc/debichem/unstable/openbabel/debian/rules?revision=2683&view=markup

This is how we build openbabel (including some bindings).
