I think I can see the problem, if you use the "Use Terminal" option
'/Users/farpelix/Desktop/Docking/Ligands/Mol_Files/*.mol' has single quotes around it, if you remove the quotes it should work. The problem is Mac users have a habit of having a variety of characters in file paths so if I don't have the quotes then other things break. I'm not sure what can be done at the moment other than use the Terminal option and edit by hand.
