I'd suggest allowing the user to have the annotations metadata saved in a file
(perhaps a hidden one) that sits in the same dir the opened file is. It could
even be the default behaviour.
The motivation is PORTABILITY of that metadata (think of PDFs saved in Ubuntu
One folders for example).
