texmf-local, texmf-project and ~/texmf aren’t touched by any update, and the file database is updated on update, so your files will be found.

~/texmf (AKA $HOMETEXMF) is not indexed but searched on every run, but it’s available to several parallel installations, while you would need to copy or symlink the other trees – decide what makes sense for you.
