Late comment: vlc does not depend on lirc any more, so this should not happen to new installations.

Installing vlc also installs liblirc-client0. This hoses up kernel lirc by not allowing some key codes to be passed to apps. ir-keytable -t shows it is working fine. Removing liblirc-client0 fixes the problem but also removes vlc. See mt last post for more details.
