My collegue the sysadmin usually takes care of keeping the databases happy. But AFAIK it's a matter of modifying the setting in the .cnf file and restarting MySQL. I wouldn't let a process do the editing in the .cnf though, but you may trigger alerts automagically.

I wouldn't use the InnoDB datafiles in a backup. They are use server wide for storing InnoDB data. You can use a MySQL dump or the InnoDB hot backup tool to backup the data easily.
