But if I sync manually with key "$" before shifting to the other account, Mutt asks me to delete the message in the actual folder.
The $delete quadoption prompt is happening after <sync-mailbox>. The prompt tries to read from input: in this case the contents of your macro. Try unsetting $delete, either in your muttrc or at the start of the macro.
