So does that mean you're using the program "getmail" using the "pop" protocol to download mail to your machine? Or, are you using mutt's built-in pop capabilities to read directly from the remote server? If you're downloading the mail using a program like "getmail" or "fetchmail" then you can use procmail to sort your mail into the local folders you desire.
