mairix can search gzip and bzip2 compressed mbox folders, at least as of version 0.21, the version I use. If you're looking for something that searches MH or Maildir folders that are presumably tarred and then gzipped, I can't help. However, since mbox's shortcomings are less relevant for folders that are seldom or never changed, you may want to consider converting your archival folders to mbox before gzipping, and continuing to use mairix.
