Yes, this should work "out of the box".

With the usual, mbox-style folders Mutt determines that the folder has
new mail when the "modified time" of the file is newer than the "access
time".  If you never see the N flag for the folder(s), then something is
making that logic fail.  The usual causes are other new mail notifier
programs that check the folders, your shell checking them for new mail,
or possibly accessing the files over NFS which messes up the timestamps.

It's difficult to say what is the cause on your system, I can only
explain how the new mail detection works (for folders) and hope that you
can solve it for yourself.
