I use a similar set-up for my incoming mail. My solution was these two
lines from my .muttrc:

set   mbox=~/Mail/F.Inbox
set   spoolfile=~/Mail/F.Inbox

The side effect of this decision is that my Inbox is never empty, but
that's the way I prefer it to be.
