Sure.  Two ways to do it:

1) Change to another folder, Mutt will check the value of $delete and
act accordingly.
2) Use the sync-mailbox command, by default bound to the key '$'.

You need to have $delete (the Mutt internal variable) set to something
else than "no", the default is "ask-yes".  If you have it as "no", then
Mutt will never delete any messages.
