The naming method of the files is not terribly important; they only need to be unique. But you can use another MDA that writes the files with a different naming method, if you want. Instead of naming the maildir folder directly for procmail, have it pipe the mail to an MDA (such as my maildir program) which will deliver to the directory.
WMMail.app supports the Maildir format, but will only check mail if it has not been processed by procmail.

In my opinion, your WMMail.app is broken, because processing a maildir is not that restrictive. If there is a file in the $maildir/new directory, then you have new mail. That's how it works.
