This seems to work fine for me.
I have a work account and a home account
Under edit/mailnews account settings
When I select the work account header and then the advanced button I can
set the smtp server to the default server(work)
When I select the home account header I set it to my server at home.
When I send messages with the any of the sub folders selected it uses
the correct smtp server.
I use a pop3 server at work and my own smtp server at home.
I also have a imap server at home if that makes any difference.
