For what it's worth, I also think this has been an issue with Visual Studio
in general and is not specificity a Mono issue.

Same problem I've faced many times, sure would be nice to have a 'make
clean' feature, which helps identify and stripped rogue assets! Idea for a
tool there...

Perhaps Miguel and team can get something along these lines in the future,
would be helpful in reducing this being something very time consuming and
hence a drop in productivity to resolve.
