If they do not have mono installed (or you do not supply it with your application) they can't run it on Linux anyway.
Given that Mono has to exist before your app can run, it is fine to launch it via shell script that invokes it using either the installed Mono or the one you supply. This is what we ended up doing and it has not caused any problems.
