Unless the two MPEG2 encoders are 100% identical, you will get different results, no matter how similar you think the settings are. No surprise. If the image quality really is the same (and it's good in both cases), then probably the encoder that generates the larger file is just wasting bits (it's configured at a too high bitrate, or whatever). But did you do an A/B comparison of the two files? Do they really look the same? I've seen pretty big differences in size between two MPEG2 files, one of them "perfect" (well, lossy perfect), the other with just a small amount of mosquito noise.
