Most tools are only designed to work with the same settings for the 
whole stream. Except the *.flt tools. You find hem described in the 
mjpeg howto in the "Creating movie transitions" I think that someone 
else (Anne Wilson comes into my mind) also wrote something about 
creating transition to the mailinglist.

please take a look to the transist.flt, matteblend.flt, multiblend.flt
lvs, was able to do some things like scene transition, image/text 
overlay, fade in/out. You can get mor info about lvs here:

But be warned it is not well maintained.

there yuvscaler should be able to to some things

Well with the editslist files you can do some kind of loops.

For the last few years I was most of the time fine with glav/lavplay.
But having something better is always nice.
