Which version of the libquicktime do you have installed ? 
Using the latest libquicktime 0.9.5 release and the mjpegtools 1.6.2
does not work, you need to use the cvs mjpegtools than.

Was it detected correct ? (output from the configure script)

Can you compile the mjpegtools when you disable the quicktime support.
(running: configure --without-libquicktime)
