Lookes like that tcrequant is making problems. If you can make tcrequant
to show the options/command it is using, and which version of the
mjpegtools you use. We can provide further help.

That lookes like a weird combination of options, or maybe it it a bug.

It is necessary for VCD/SVCD files to be generated the proper way, but
usually you only split video files that way. 
The -S option is not the way you should use.
