What I'm trying to do is fix a broken SVCD mpg. Hmmm, SVCDs use MPEG-1/Layer-2 audio rather than AC3 so that might be the problem. To demultiplex .mpg files I use 'mpgtx' from: http://mpgtx.sourceforge.net it'll give you the .mp2 and .m2v files without converting to .wav format. > the audio portion may be the part that is broken?
