Maybe the one version is compiled with libquicktime support and the other with quicktime4linux support? These claim to be compatible, but maybe they aren't. Another option is that both were compiled using different versions of qt4l, in which case you're in big trouble, because qt4l isn't backwards compatible with respect to file (they don't follow the specs at all).
