I think it would be more then time to simply wipe clean and install 4.0 specially considering if my memory is good that 3.0 was the only version with the remote hold in the base ssh install and both 3.0 and 3.3 are before the flag day that would give you pain. Also, 3.0 mean 5 years, so in a University setup, doesn't it get a lots of usage, so I don't know how old the hardware is itself, but it may be worth to check that and use a newer box to upgrade to 4.0 at the same time if you have to much stuff to reinstall. But that is still the best path I would take.

Then get use to keep use system patch and upgrade them as new release are maid available. It is really not that hard when you keep up with it.

Yes you can upgrade from 3.6 all the way to 4.0, but that will take you lots of time if you never did it before and based on your post above, I guess you never did it. So, it would be very painful specially for the 3.0 and 3.3 and most likely may not work in the end as you lack experience of doing it.

SO, my advise is simply wipe clean and reinstall, or if you can't do that for the data, then find a newer box to replace your old minimum 5 years old back that may be soon the hard drive will crash on you anyway and then you will loose it anyway.
