You didn't really explain the failure case. Is this a new install or an upgrade? Does your site file simply have the file /home/user/.ssh/authorized_keys in it or are you doing the cat command as you illustrated? My guess is this is an install. The installer seems to unpack the sets first. Including the site taball. Then, if you created a new user, copies the /etc/skel/ files over, overwriting your authorized_keys file. You'll need to use install.site or /etc/rc.firsttime Root is different because root's files are part of the distribution sets.
