I'd suggest opening the case and seeing if all cooling fans are running; on older machines the moving parts often start to wear out. I'm not familiar with your exact hardware, but many motherboards will emit a speaker beep if there is a problem. If you have the manual for the board, try looking up the beep code; you'll need to pay attention to how often it happens and the pattern of beeps when it does.

I'll look in case, but I don't think that it's only hardvare, openbsd is impact on this, because in past, when my mini-server were running on linux there were no such beeps...
