As we cross-compile wayland - the wayland-scanner binary (and thus .pc) should follow --build arch/triplet - the wayland libraries the host/target ones. Are you saying that despite the different arch/triplet everything is installed in the same place ? I'm not a cross-compilation expert but the latter doesn't sound right. There was a related discussion on the wayland mailing list, but I'm not sure the proposed solution (there) is correct either.
