If this is the case....

I don't know the addressing schema you use for the outgoing faxes but
if it is something like [EMAIL PROTECTED] or something 
similar, why do not issue a sendmail -qRfax.your_domain.com command
via cron every now and then?. This will deliver faxes while leaving
external mail untouched.
