If you haven't done a Compact on the source folder yet, the original messages are still in Thunderbird's local copy of the folder. A folder is just one file of all the messages concatenated together.

The messages just have their status updated so that they'll be deleted when a Compact is done. Compact simply makes a new copy of the folder file, skipping over the deleted messages.

Depending on how big the folder file is your biggest challenge can be finding a text editor or some way of scripting to handle the file.
