It seems the customers sending the emails are always the same.

I am also using exim.

Most of messages coming from these servers validate properly but some fail
verification (I have over 1k of failed copies).

Now that can be bug on microsoft side or on my side (exim MTA).

If verification fails I'm early saving a raw copy of the message. Tools like
dkimverify.pl (perl Mail-DKIM) or dkimverify.py (python-dkim) confirm that
saved messages do not pass dkim checking (that still leaves some room for a
bug in exim between smtp session and saving a raw copy but it's unlikely).
