First check that the account does not contain any emails. MailMate won't 
automatically delete any emails which were never uploaded to the server (for 
whatever reason -- including bugs). To be honest, I cannot recall if you can 
then delete them by explicitly using “Message > Delete Immediately” (hold down 
the option key). Alternatively, move them to an online account.

If this is not the problem then let's debug it off list (write me via Help > 
Send Feedback). I'm aware that MailMate has some issues with removal of 
sources, but it hasn't been high on my list.
