I've never used it, but there's an "Edit->Select Duplicates" menu item that looks promising.

I’m sorry I think a lot of this was due to me trying to experiment with ways to get my tag assignments to sync up across two devices. I ended up copying the Database.noindex and the Messages folder in my `Library/Application Support/MailMate` folder and that seems to have caused at least some, if not all, of these problems. I realize the mistake and I won’t try it again.

Yes, there's gremlins hiding in those folders... I'm not entirely sure why copying those folders doesn't work, but it doesn't. I believe it is related to the UID extended attribute that MM adds to every message file for its own tracking.
