MailMate should never lose messages due to errors in processing. The corner cases should cause duplicates rather than annihilating messages. It should be entirely safe to stop the process for all messages so that you can find which messages are too large for the target server and exclude them from the mass move.

Obviously, if those are messages you need to keep and you're evacuating an old system for a new one, you will need to save them somewhere other than on the new mail system, e.g. export it to a file outside of MailMate.
