Deleted Messages and Junk have a menu item to empty them (in the Mailboxes menu). You can also enable this for all mailboxes (at your own risk of accidentally using it on “All Messages”):
defaults write com.freron.MailMate MmEmptyMailboxMenuItemEnabled -bool YES
