One thing the 2.0BETA has that 1.x does not (at least according to the
mailing list archives) is support for honoring the system proxy
settings. If true, this would be a huge boon to me when VPN'ed into my
employer's corporate intranet.
Is it true this exists in 2.0 but not 1.x? If so, could it be added to
the 1.x branch?

It is, I believe, a little farther along towards the release of
Version Two.
Version 2.0BETA has a few GUI settings/features not found in 1.x, but
is otherwise mostly identical to 1.x. The 1.x series tends to be
updated more frequently (with test releases) which means that if one
doesn't need one of the special 2.0BETA features then you should just
stay on 1.x if you like frequent updates.
(I expected to do much more on the 2.0 branch, but it turns out I
spend a lot of time working on improving/fixing existing features and
that belongs in the 1.x releases as well.)
You may have to run the V2 beta to see these (via its Help menu), or
grab ReleaseNotes.html from its Resources folder.
