Make sure your e-mail account have enough space to store all your mail. With IMAP all the mail is stored on the mail server and your e-mail client (MailMate in this case) have a copy that is stored locally on your computer.
Apple Mail can also do IMAP. My suggestion would be to add the IMAP account to Apple Mail and deactivate (do not delete!) the POP account. Then you can transfer/copy all the mail in to the IMAP account with drag and drop in Apple Mail.
With all your mail now on the server in an IMAP account you may use any number of IMAP clients to access it. All of them will see the same mails. You can set up the IMAP-account on your phone, other computers etc., they will all see the same mail.
You may keep your folder structure in the IMAP account but if you are going to use MailMate my tips is to just dump all the mail in the "Archive" folder.
One of MailMates best features is its "Smart folders" and they are really smart. Apple Mail and the Finder has smart folders as well, but they are not as powerful. You can see Smart folders as saved searches.
I use them exclusively to organise my mail. I set up smart folders that displays mail from/to specific senders, domains, mailing lists, projects etc.
With real folders you must decide where to store a mail. With smart folders in can be displayed in multiple places, e.g both in a personal smart folder and in a project smart folder.
