And it's definitely an IMAP account, right? Okay, well try navigating to that folder called Archive in your mailbox table under/below the heading of that account you're using. Then, in the Mailbox menu, choose "Use this mailbox for" sub-menu. Select Archive. This folder should then disappear from that place in your mailbox table and join the combined special folders up the top.
Then, once that's done, try navigating to any message in that account and pressing COMMAND-CONTROL-A to archive it. Then check your archive folder on your Mac to see if it appears. If so, then check on your iPhone. Good luck! Let me know how you go with this.
