Yet even another way is to use Dropbox. With that setup, you can just copy the PDF or Epub formatted file, for that matter to the desired folder within the Dropbox folder on the computer and then fire up the Dropbox app on your iPhone and access the file. It will give you the choice to put it into iBook or possibly other apps you may have on your device that are compatible with these files.
