Alex, this can be found under "Preferences" and "Junk Mail." My option is set to "Move junk mail to my Junk Mail folder," which very well may be the default. I had it set in Lion to mark it as junk but keep it in my inbox, or at least I think I did. I remember having to adjust an option in Lion to deal with junk mail, but now I don't remember precisely what it was. have a look under "Preferences" and you should see something helpful.
