I converted from POP to IMAP quite some time ago as gmail implemented IMAP a while after POP was going. Any messages you have on gmail's server will remain probably in the All mail folder on gmail. I'm not quite sure on the computer side; you might wanna backup that mail folder(s) separately. However, if these messages still live on gmail host, then feel free to delete all the stuff on your computer and rely on IMAP to access these.
Personally, I would set up all rules and filters on the gmail site and have their rules store messages accordingly into desired folders. Apple Mail can handle these folders just fine. I link was posted to this list a month or so ago that describes in great detail how to configure Apple Mail to work really good with gmail. Let me see if I can find it and insert it here.
