I don't know what you mean about it overwriting files, but it does save automatically as you work. However, if you close a file with Cmd-w you will get a dialogue asking whether you want to save your changes or not. The first thing that comes to mind is your settings in VoiceOver Utility. In the Navigation category, Initial position of VoiceOver cursor should be Keyboard focused item. You talk about opening a file, but it sounds as though you're opening a folder containing files. Each file type is associated with a default application.
