Hi Craig, Yes all apps must be closed before you can shut down. I had a similar issue that was nagging me, and the solution was to use the voiceover application chooser, to find out what was running. I discovered that a program was still running, that I was not aware of. Moreover, this program had a window on screen asking me to type my password, because the program wanted to make changes. I don't know which changes, so every time it happens I hit cancel and I don't provide my password for it. But when I want to shut down, this window asking me to confirm changes to be made, is sometimes still open, and using the vo app chooser, you can find out if something similar on your machine is the case, close it, and shut down again.
