This usually happens when you are not in the application that opened a new window. If you use VO-F1 (twice) and then select Adium you should hfind a window with a (new) appended to the end. There might be a possibility that the window is a "transient" window that disapears after a couple of seconds. (you know Joshua has logged in ) perhaps.
