I have these hassles with PDF files too. There isn't really a way around it. The main thing I've found is to uncheck the continuous option in Skim. You'll have to read it a page at a time, but it's less likely to crash.
The other thing I did was install a pdftotext script. If I've got a file that's giving me a lot of troble I just convert it to text and read it there. In fact for me, with some setup in Macvim, it just works and doesn't leave me with any temp files. I just have an open in macvim shortcut key for emergencies, <grin>. The only thing I can figure is that it's some kind of problem with Voiceover. I've sometimes been able to get Preview to load stuff it otherwise wouldn't by turning off VO, then opening the file and turning it back on again.
