Hello Sarah, What you have spotted appears to be a recently introduced bug in Mail. Up to now, all my mailboxes have been in alphabetical order, but I created one the other day, and it's gone right at the end of the list of level 1 mailboxes.
It appears that Mail is putting all new mailboxes in alphabetical order after the Time Machine mailbox. If you remove the Time Machine mailbox, new mailboxes should go to the right place. However, once a mailbox has been created, it won't move its position. You have to move it yourself. I just did this using Drag&Drop. You have to drag the misplaced mailbox to On My Mac, and not to the position you think it should occupy. If you drag it to where you think it should be, it will be placed as a level 2 mailbox, as the child of the mailbox you dragged it to. Sorry for the long ramble.
