You can record both but they will record to two separate files that you will then later have to mix together. This can be a bit tricky as one of the files will be a few seconds longer than the other. The other option is to record system audio, then divert your headset mic to output to Soundflower 2CH. In this way, you'll get everything in one file although make sure mail/adium/skype/etc... are closed as you'll otherwise get that.
Concerning menu extras, press option down arrow and you'll get the input/output options.
