If you're using an IMAP or Exchange server to store your mail, then you can change your mail preferences so that your Notes only show up in your separate Notes folder and not in your Inbox. To do this:
1. Command-comma to bring up your Mail preferences window
2. Control-F5 (shortcut to move to the title bar)
3. Tab to "Accounts" and press (VO-Space) to select
4. Stop interacting with the title bar (VO-Shift-Up arrow) and navigate (VO-Right arrow) to the Accounts table and interact (VO-Shift- Down arrow) so you can navigate to and select your account. Then stop interacting with the table (VO-Shift-Up arrow). If you only have one mail account, you can skip this step. Also, I've been trying out Daniel's discovery and holding down and arrow key then tapping the "+" key to interact or the "-" key to stop interacting. On my Macbook I'm shifting the thumb of my right hand to the left arrow key beside the space bar and pressing that, then using the middle finger of my right hand to tap the "+" key or the "-" key. You can try this, too, if you like. 5. Navigate (VO-Right Arrow) to the "Mailbox Behaviors" tab and press it (VO-Space) 6. Then navigate (VO-Right Arrow) to the options for "Notes" and uncheck the entry for "Store notes in Inbox" with VO-Space.
7. Close the preferences window with Command-W

These settings depend on how you have your mail accounts configured, and the "Take Control of Apple Mail in Leopard" guide goes into considerably more detail explaining how your mail works, and how the various options for configuring Notes work. I'll paste in a few relevant excerpts, but if you're interested in getting into this, or "To Do" lists (another feature of Mail that can be synced with Calendar options), you should probably just get this Take Control guide so you can read through things yourself. Given how close it is to a new release version, I'd be surprised if they didn't give up a heavily discounted upgrade, if not a free upgrade when the Snow Leopard version comes out, and most of the essential contents won't change. Save notes
When you click Done or close the note window, Mail saves the note,
using its first line as the subject. (Alas, you can’t change the subject
in any other way, and if the first line has no text, the subject is blank.)
Notes are also saved automatically from time to time.
Confusingly, Mail may store your notes in any of several locations,
and (regardless of where they’re actually stored) may display them
in more than one place too. If you haven’t yet created any notes,
you may prefer to decide ahead of time where they should go. And

Local or server storage

whether notes are always stored locally, always stored on a particular
server, or stored in different locations depending on your recent
actions. The choices on this menu are as follows:
• Server name: If you pick any IMAP, .Mac, or Exchange server as
the destination for your notes, Mail creates a Notes mailbox on the
server to hold them. (Thus if you access your account with another
email client, on another computer, or via the Web, you can see—
but not edit—your notes there too. Note that in some email clients,
such as Entourage, you must explicitly subscribe to the new
mailbox before it will appear in your mailbox list.)

Inbox or Notes mailbox
If you’ve chosen server storage (or if you’ve selected Account of Last
Viewed Mailbox and you have at least one server-based account), you
can also determine if notes are stored in your Inbox (the default) or
a separate Notes mailbox. To make this choice, go to Mail’s Accounts
preference pane, select your account, and click on Mailbox Behaviors;
then, check or uncheck Store Notes in Inbox. Because I normally
work hard to keep my Inbox empty, I prefer not to have notes
cluttering it up, so I keep this option unchecked.

Moving notes from your Inbox: If you uncheck Store Notes
in Inbox after you’ve already created notes there, those notes don’t
move automatically. But you can drag them from your Inbox to
the Notes icon in the sidebar to relocate them to the Notes mailbox,
whether that’s on a server or on your Mac.

box.  Currently when I create a note either in Mail or on my iPhone it
shows up on my Mac both in the Notes folder and In box.  If I delete
it from the in box it also is deleted from the Notes folder.  I'd
really like to create notes on the Mac and keep them in the Notes
folder.  It is great to have them then sink to my iPhone.  I don't
like having them clutter up the in box.  tips on using notes wanted!
