Certainly there are differences between HDMI and Thunderbolt, but for your purposes, that doesn't matter and in fact there's a clear benefit to using HDMI, namely, it frees up a Thunderbolt/USB port. Which you most certainly want to do, if all you intend to do is attach a monitor.
Of course, we don't know what you're intent on purchasing, but we suppose that if your monitor has downstream USB or Thunderbolt ports that you intend to use, probably you will already be aware that Thunderbolt is the only option available.
