This problem has come up several times before. The solution I and others have 
found is to go into VoiceOver settings and set the mouse cursor to ignore the 
VO cursor. If the mouse cursor is currently set to follow the VO cursor, then 
when you move around in menus, the mouse cursor goes with it and causes all 
kinds of weird behavior, especially jumping back to the Apple menu as you 
described.
